1# Ganondorf (Ganon) is never killed by the master sword, only sealed. The triforce of power prevents him from dying. every couple of generations the seal weakens and the master sword returns to it's pedestal in the temple of time. So if you were planning on destroying the master sword, you have to make sure ganon can't come back.
2# if you need a storyline, it has to be complicated and free roaming, that's the whole concept of LOZ, you have to use your brains, not balls (though balls are still needed, Link's got some steel balls for all the shit he has to put up with) I don't think there is a person alive besides chuck norris that could deal with all of those problems, saving a princess, hordes of monsters, Chuck could just stare at them until they all died.

The only two things i liked were falco getting whacked, and almost getting turned into a tingle.

That and uh, Krystal is a bit younger than Fox, and Wolf is much older than Fox, which would make a Wolf/Krystal relationship borderline pedophilia...

Also, generally, most fanfiction that has Fox and Krystal splitting up or at all mentioning that part of Command's storyline don't tend to do well. You've already done it though, so...

It's still salvageable. In Command, the reason she went to Star Wolf was because Fox wouldn't let her fight due to worrying about her safety, just play on that if you want to go further in that storyline.
